Determining an organic compound's structure from its mass spectrum is challenging. If, as in the case
of soft ionization — chemical ionization (CI), atmospheric pressure chemical ionization (APCI), field
ionization (FI), electrospray (ES), atmospheric pressure photoionization (APPI), or fast atom bombardment (FAB)
— the mass spectrum only provides the mass of the intact molecule, the challenge can be even greater.
At best, an elemental composition can be determined if the measured mass is sufficiently accurate; however, many of
these elemental compositions represent large numbers of compounds. There are 127 compounds in the NIST08 Mass
Spectral Database that have the elemental composition C10H20O. Without an accurate mass measurement, the challenge
is even more overwhelming. The elemental composition C10H20O has a nominal mass of 156 Da. The NIST08 Mass Spectral
Database has 684 compounds with this nominal mass. To get past this point of an elemental composition,

The ability to characterize protein therapeutics throughout the product development cycle is an
important requirement for analytical support in the biopharmaceutical industry. Liquid
chromatography–mass spectrometry (LC–MS) has played an important role in the ensemble
of analytical tools to generate in-depth characterization data for biotherapeutic drugs. All too often in
biopharmaceutical characterization, the quest for high-performance MS, when combined with a goal of routine
analytical methods, results in compromises in system performance. This article will present an efficient analytical
workflow for protein characterization using LC–MS. The workflow enables scientists to obtain
high-performance characterization in a routine manner without compromises. Results on intact protein analysis and
peptide mapping for a humanized monoclonal antibody will be presented. The value of using a logical workflow that
combines optimized LC instrumentation, columns, MS, and software for targeted data..

The accurate diagnosis of renal allograft rejection currently depends upon a biopsy. Transplant
medicine would benefit greatly from the availability of noninvasive tests for early detection of rejection and
immunosuppressive drug therapeutic monitoring. Only a limited number of studies have been published to date on
specific proteins associated with allograft rejection. Typically, renal dysfunction due to humoral transplant
rejection or other pathologies results in the increase of protein excreted in urine (1–5). In blood,
endogenous peptides (not generated by trypsin digestion ex vivo) are likely candidate biomarkers for many diseases
and pathologies as they are secreted from tissues and enter the bloodstream (6,7). The analysis of endogenous
protein and peptide fragments in urine can provide a noninvasive, early indication of kidney transplant rejection
or disease.

Liquid chromatography coupled with tandem mass spectrometry (LC–MS-MS) is the primary
bioanalytical technique used today within the pharmaceutical industry for the quantitation of small molecules in
biological matrices such as plasma. In recent years, chromatographic resolution has been improved with the
development of ultrahigh-pressure liquid chromatography (UHPLC) systems that utilize smaller diameter particles
(< 3 μm) and operate at pressures > 5000 psi. While most LC
systems utilized for this application are optimized for columns with internal diameters (i.d.) between 2.0 and 4.6
mm, a new UHPLC system designed for microbore columns (≤ 1 mm i.d.)
has been introduced recently. This article will discuss the advantages of using a microbore UHPLC system coupled
with a tandem mass spectrometer for the quantitation of in vivo pharmacokinetic samples. These advantages include
reduced sample and solvent consumption, improved chromatographic resolution and speed, and reduced mass

The paramount problem in performing absorption, distribution, metabolism, and excretion
(ADME)/pharmacokinetic studies of therapeutic oligonucleotides revolves around inefficient and labor-intensive
sample preparation. These traditional methods require multiple steps — liquid–liquid

serum and plasma for liquid chromatography–mass spectrometry (LC–MS) analysis and thus
are not practical for clinical studies with large numbers of samples. Furthermore, these methods tend to yield low
recoveries and poor reproducibility. This article presents a revolutionary new method for performing sample cleanup
of therapeutic oligonucleotides from serum and plasma. The method extracts many types of therapeutic
oligonucleotides from biological matrices in a rapid four-step SPE protocol that eliminates the need for LLE and

In this article, we review the capabilities and challenges of deploying mass spectrometry (MS) to
homeland security screening requirements. The fidelity of MS for chemical analysis is well accepted; however, the
effectiveness of an overall system in real-world work environments depends on solving big challenges in sample
collection, speed of analysis, and ease-of-use, and maintaining continuous reliability. We compare MS to the more
commonly used security method of ion mobility spectrometry (IMS) and illustrate the significant improvements that
MS can provide. We then describe one of the first introductions of MS in homeland security, that being the
screening of people for concealed explosives using a walk-through portal device.

Over-expression of recombinant proteins is commonly used for the production of protein reagents in
industry and academia. Problems often occur relating to the stress put on the cells to deal with this huge increase
in synthesis. Cellular proteins that are part of the protein synthesis machinery are often up-regulated under such
conditions. Large quantities of the recombinant protein can be bound to these cellular proteins, making

Human health not only depends on providing good medical care, but also on the priority given to
prevent exposure to environmental and other health risks. Persistent Organic Pollutants (POPs) are organic
compounds typically of anthropogenic origin that resist degradation and accumulate in the food chain and are
associated with adverse effects on human health and the environment (1). Due to their toxicity to humans, at much
lower concentration than other pollutants, it is important to monitor compounds like polychlorinated dioxins/furans
PCDD/Fs, DLPCBs, BDEs, and PCNs. More sophisticated requirements are needed for their analysis. In the past,
extraction and clean-up of POPs present in fish and biota samples were conducted with procedures such as Soxhlet
extraction, acid digestion, and liquid-liquid extraction. The clean-up of these samples was accomplished through
chromatographic columns using different types of adsorption media such as silica, alumina, and carbon. These
analytical methods used for analysis..

Many polar compounds are difficult to retain by reversed-phase analysis without the use of ion-pair
chromatography. We have overcome this disadvantage with a revolutionary phase structure called "Multi-mode
ODS." This technology uses uniformly blended packing material consisting of two types of porous silica
particles: 3 μm silica substituted with ODS+cation ligands and 3
μm silica substituted with ODS+anion ligands (Figure 1). This novel multi-mode ODS
column, named Scherzo SM-C18, enables a multi-separation mode, consisting of: anion exchange, cation exchange,
normal phase, and reversed-phase. In this article, we will validate this multi-separation mode by separating
compounds which are difficult to separate on ODS column.

Morphine is an effective pain-relieving drug that is primarily metabolized into morphine-3-glucuronide
(M3G) and morphine-6-glucuronide (M6G). The highly potent M6G may have adverse effects, such as respiratory
depression and renal failure, if accumulated in the body. As morphine abuse continues to affect modern society, an
effective method must be established to analyse morphine and its structurally related compounds in biological fluid
samples. In this work, a UPLC–MS-MS method was developed to separate six morphine-related compounds
on a 2.1 × 100 mm, 1.8 μm ACQUITY UPLC HSS T3 column in

Salt formation is a critical aspect in drug development (1) and HPLC is an important tool for
determination of pharmaceutical counterions. Reversed-phase columns often fail to retain very hydrophilic

simultaneously using a zwitterionic HILIC column using an evaporative light scattering detector (3). However, the
zwitterionic column method has limitations: 1) limited to HILIC mode; 2) ions are retained as salts rather than via
ion-exchange, making method development difficult; and 3) the method is not suitable for simultaneous separation of
acidic, basic, and neutral analytes.

"be treated as separate drugs and developed accordingly" with rare exception. The separation and
quantification of stereoisomers is therefore of great importance, especially when considering pharmaceutical
compounds (1).

Polynuclear aromatic hydrocarbons (PAHs) are carcinogenic condensed ring aromatic compounds widely
found as trace pollutants in waters, wastes, air particulates, soil, and foods. PAHs can be monitored routinely
using HPLC with a combination of UV and fluorescence detection as prescribed in EPA methods 550.1, 610, and 8310.
Conventional HPLC analysis of 19 PAHs typically requires 20 min and uses 25 mL of acetonitrile. However, there is a
continual drive to improve productivity and reduce solvent consumption and waste in chemical analysis. Using ultra
high pressure LC (UHPLC) with sub-2 μm particle-size columns, we demonstrate a 3-fold
improvement in throughput and a 90% reduction of mobile phase solvent in the determination of 19
PAHs.

Illegal drug use worldwide is at an all time high. Forensic laboratories are seeing increased sample
loads creating an immediate need for fast and accurate analysis to positively identify confiscated materials in
criminal investigations. This application highlights the value of gas chromatography with time-of-flight mass
spectrometry (GC-TOFMS) for drug testing in forensic laboratories. A method was developed to successfully identify
twenty drugs of abuse in 4.5 min. This GC-TOFMS method shows good chromatographic peak shape for even the most
challenging drug analytes; even the peak shapes for amphetamine and methamphetamine were exceptional considering
they were analyzed underivatized. The total ion chromatogram (TIC) for the twenty drug analytes is shown in Figure
1.

Since the introduction of high-performance liquid chromatography (HPLC) nearly 40 years ago, many
improvements have been made to column stationary phases to achieve faster, more efficient separations. HPLC columns
containing superficially porous (sometimes called fused-core) particles have recently gained increasing attention.
Though this technology is not entirely new, it has been improved to the point where rapid, highly efficient
separations can be achieved for some applications.
